Hi Zhou,
It is recommended to use the Cloud State, as that is more definitive. Also, It contains, cloud mask from MOD35 and cloud/snow/aerosol/fire/shadow etc as determined by the reflectance algorithm. Hence users are encouraged to use the state flag from the MOD09GA.

Hi, Can I point you in a little different direction. We have seen this issue with the Earthdata Search before when users try to subset. Could you give me some specific examples. Like the H/V Lat/long range and date, then we could look at specific examples. Also, did you get a chance to look at the QC bits to see if those would indicate what may be wrong with the pixels?

Hi Zhou,
Yes, that is what I would suggest, treating them like fill value. Certainly don't use those particular pixels for scientific research.
