The negative SO2 values are artifacts of the retrieval process. They are usually associated with retrievals over highly reflective surfaces. The variables 'PixelCornerLatitudes' and 'PixelCornerLongitudes' contain the coordinates of the corners of each pixel. The NASA Goddard Earth Sciences Data and Information Services Center (GES DISC), provides MERRA-2 data. We would be glad to see your method here on the Forum. Regarding general advice, we saw that you can use Cygwin. Cdo has a lot of functionality: https://code.mpimet.mpg.de/projects/cdo/ .
