The l2gen code will not output emissive bands as remote sensing reflectance, because, well, they are emissive bands not reflective bands.
Try BT_11000 to retrieve the brightness temperature.

A lot depends on the definition of high resolution. If you can accept 250m-ish, and don't mind processing the data locally...MODIS Rrs_645nm might serve as a decent proxy for turbidity...300m-ish, MERIS with 709nm available...if you can live with 1km-ish, again MODIS and MERIS,...

There is nothing wrong with the products we produced, as the binner has no issues with them. The files you are passing to the binner have a problem.
You need to either figure out why they are suspect or remove the suspect files from your binning process.

For SST, the HISOLZEN flag bit of the l2_flags is set for solz > 90. So, if you are looking at SST products, you simply need to check the l2_flags to determine if the pixel is day or night. For ocean color products the HISOLZEN flag bit is set for solz > 70, so for those you would need t...
