Well, I bit the bullet, but I think it put it in my mouth backwards :-)

By default CentOS 7.5 comes with cmake xx.xxx.xx.xx, but HDF5 requires 3.1.0

There are plenty of discussions on the methods and pitfalls to recompile/rebuild "all" of SeaDAS.  Suppose I only want to recompile one image (l2gen in my case).  What steps are needed to do that?

those are all warnings and shouldn't cause the 'error 2' (as far as I know).  Is there a real error earlier that you missed?

Yes, it might be interesting, bu I have a solution that works for me, so it's "solved" from my perspective.

I find this "behavior" occurring between 30 and 50% of the time.  I'll stick with --refreshDB to avoid having to process twice to get the best results...
