I can confirm this as a problem with loading L1B VIIRS files in SeaDAS.  In order for the SpectrumView tool which you mentioned to work, bands must have the Spectral Wavelength set.  The VIIRS file reader utility inside of the SeaDAS GUI is currently using a default generic function which ...

SeaDAS is not designed (at least currently) to display the binned files (L3b).

You can however, process these files using SeaDAS (see the tools l3bin, l3mapgen)

As mentioned, flags would lose their original meaning if they are reprojected.  Note: you can mask out undesired data by applying the level-2 flags during the Mosaic step.
