NOAA Omics working group GCMD keyword request

Hello,

The NOAA ‘Omics working group would like to request a number of terms as GCMD project keywords. There are a total of 50 keywords listed below. Please let me know if there’s anything I need to correct or if I can help with the review process.

Term: Omics
Hierarchy: Earth science > Biosphere
Definition: The word omics refers to a field of study in biological sciences that ends with -omics, such as genomics, transcriptomics, proteomics, or metabolomics. The ending -ome is used to address the objects of study of such fields, such as the genome, transcriptome, proteome, or metabolome, respectively. More specifically, genomics is the science that studies the structure, function, evolution, and mapping of genomes and aims at characterization and quantification of genes, which direct the production of proteins with the assistance of enzymes and messenger molecules.

Term: Contig

Definition: A contig is a set of DNA segments or sequences that overlap in a way that provides a contiguous representation of a genomic region. For example, a clone contig provides a physical map of a set of cloned segments of DNA across a genomic region, while a sequence contig provides the actual DNA sequence of a genomic region.

Term: RNA

Term: Environmental RNA (eRNA)

Definition: refers to RNAs released by organisms into their surrounding environment. The term is used here to refer strictly to RNA extracted from the environment (in cellular, vesicular, or free form) in the absence of progenitor organisms. Current eRNA applications exploit its rapid degradation to quantify temporally recent or metabolically active communities.

Term: DNA metabarcoding

Definition: DNA metabarcoding is a developing approach that identifies multiple species from a mixed sample (bulk DNA or eDNA) based on high-throughput sequencing (HTS) of a specific DNA marker. It differs from conventional DNA barcoding (usually based on Sanger sequencing of individual specimens) because the amount of DNA sequence data derived by HTS allows taxonomy to be rapidly assigned to many species present in a sample.

Term: BLAST

Definition: The Basic Local Alignment Search Tool that finds regions of local similarity between sequences. The program compares nucleotide or protein sequences to sequence databases and calculates the statistical significance of matches. BLAST can be used to infer functional and evolutionary relationships between sequences as well as help identify members of gene families.

Term: Quantitative Polymerase Chain Reaction (qPCR)

Definition: Also known as real-time PCR, is a method of DNA amplification that allows determination of the absolute quantity of target DNA in the sample according to a calibration curve constructed of serially diluted standard samples with known concentrations or copy numbers. It allows for the real-time quantification of amplicons, as opposed to post-amplification as in PCR.

Term: Absolute abundance [or Quantitative abundance]

Definition: The quantification of the precise amount of a specific DNA or RNA molecule in a sample. Absolute abundance provides the quantitative abundance of DNA or RNA in a sample, as opposed to the relative abundance produced by traditional PCR methods. Term: Polymerase Chain Reaction (PCR)

Definition: Polymerase chain reaction (abbreviated PCR) is a laboratory technique for rapidly producing (amplifying) millions to billions of copies of a specific segment of DNA, which can then be studied in greater detail. PCR involves using short synthetic DNA fragments called primers to select a segment of the genome to be amplified, and then multiple rounds of DNA synthesis to amplify that segment.

Term: Droplet Digital Polymerase Chain Reaction (ddPCR)

Definition: Droplet Digital PCR (ddPCR) is a method for performing digital PCR that is based on water-oil emulsion droplet technology. Term: Genotyping

Term: Metagenomics
Hierarchy: Earth science > Biosphere > Omics > Metagenome
Definition: The analysis of entire DNA and/or RNA sequences isolated and analyzed from all of the organisms in a bulk sample, typically recovered directly from environmental samples. These analyses are typically used to study microbes. There are two types of commonly used metagenomic analysis:
Targeted metagenomics. Targeted metagenomics uses certain conserved regions (16s rRNA, 18s rRNA, ITS regions) that are amplified with PCR primers and sequenced. These conserved regions have variable regions that allow for identification of different groups of organisms.
Shotgun metagenomics. This method is non-discriminant in that it will sequence all genetic material in an environmental sample.

Term: Amplicon Sequence Variant (ASV)
Hierarchy: Earth science > Biosphere > Omics > Metagenome
Definition: ASVs are clusters of sequences with 100% identity of both sequence content and length, allowing some modeled error. . ASVs are made using denoising methods that generate an error model based on the quality of the sequencing run and use this model to distinguish between the predicted “true” biological variation and that likely generated by sequencing error. The remaining “true” sequences vary from as little as one single nucleotide and are then defined as separate ASVs.

Term: Metagenome-assembled genomes (MAGs)

Definition: MAGs represent a microbial genome by a group of sequences from genome assembly with similar characteristics. It enables researchers to identify novel species and understand their potential functions in a dynamic ecosystem.

@elijah.hall Thank you for your keyword request. After reviewing the keyword requests, these are more appropriate as Science Keywords, not project keywords. Can you please provide a rationale on why they should be in the GCMD keyword list? Are you planning to submit collection metadata with these keywords? We don’t often see data related to DNA and genetic sequencing.

@GCMD - tstevens The ORNL DAAC has interest in these omics GCMD keyword requests as it relates to the BioSCape Project. The NASA supported BioSCape Project has environmental DNA samples that will be a collection under the BioSCape Project. The following terms in particular are relevant, but we anticipate that NASA's Biological Diversity program will contribute to a greater need for Omics keywords.

@GCMD - tstevens Thank you for your reply. We agree that these are more appropriate as science keywords rather than project keywords. We'd like to add these terms in order to have standard metadata definitions to reference in databases such as Ocean Biodiversity Information System (OBIS) and the NOAA onestop. They will be used in several projects, including but not limited to the NOAA omics group. Please let me know if you'd like further justification or if there's any other information I can provide.
