From the online archive, one of the two pds files for AQUA MODIS is empty.

For example, if you download the file MYD00F.A2025091.0000.20250910251.000.PDS.XZ by direct download or wget, the real size after the download (1KB) is different from the declared one. The files of this type are empty and unusable.

Can you please suggest a free software for using MODIS AQUA PDSs to create the L1 hdf products yourself?

The SeaDAS package made available from OB.DAAC (
https://seadas.gsfc.nasa.gov) has a processing component that includes code to process MODIS L0 PDS files to L1A (the wrapper script is cleverly called modis_L1A).
